By default, Nautilus uses a directory called .desktop in your home directory. But it can be very handy to have the desktop show your home directory (NB: it is expected that this will become the default in a future version).

To set your home directory as the default, run gconf-editor and browse to /apps/nautilus/preferences. Click on the checkbox against the "desktop_is_home_dir". Your desktop will instantly change to your home directory.
